As Jack said, for your underground shelter you can use rock to help with the drainage.
With proper grading you can also direct the water to flow where you want it to go. This could direct it toward a channel that flows into a cistern of sorts. Whether that is a simple hole in the ground like a small pond or directed through a pipe into a plastic barrel or even into an elaborate setup like a septic system where the water would be refreshed each time it rains is up to you.
